Confused about this mission

So I'm trying to do the mission "An Invisible Threat" but I can't go into the Chem plant even tho it's telling me to go there because this guy soft locks my game because I can't back out of his dialouge. Am I supposed to do "The hornets nest" at the sphere first or sneak past these guys? Any help is appreciated.
